There are many sound differences between an Iframed IDX and a custom IDX. Generally, the custom IDX will allow for individaul property pages to get indexed and ranked in google allowing them to be found in search engines (if you have enough incomming links to allow google and other search engines to do this). But the biggest thing that I prefer about a custom IDX is the ability for better lead capture.

Times are tough and it's hard to justify expenses (specially when RETS feeds are in the hundreds of dollars per month, and more for the IDX vendor), but having a custom IDX can help differentiate yourself from your competition (not only in the eyes of Google, but also in the eyes of your visitors).
